Convert MKV to MP4 keeping subtitles

1. I have an mkv that has subtitles embedded in it that I want to convert to mp4. When I used Vidcoder, the subtitles did not carry over. I know Handbrake has a subtitle tab to add subtitles, but I am not sure the best way to go about this. Please help.

2. I have a mkv video I want to convert to mp4, but every which way I try and convert it (Handbrake, WinFF, ffmpeg, mencoder,...). I lose the video's subtitles. How can I convert the video while keeping the subtitles.

Subtitle file formats types

Subtitles may be stored in different formats within media or as additional files:
-Bitmaps (Pictures), e.g. DVD VOBSUBs, Bluray PGS
-Text with markup, e.g. Closed Captions and SRT files.
-Styled SSA, e.g. most anime subtitles in MKV files

Subtitle MKV format outputs

- DVD Bitmap Subtitles(VOBSUB): With MKV, you can pass-through multiple VOBSUB tracks. These are not burned into the video unless you choose to do so however you can only burn 1 subtitle track into the file. The rest must be passed through.
- Bluray PGS Subtitles: With MKV, you can pass-through multiple PGS tracks. These are not burned into the video unless you choose to do so however you can only burn 1 subtitle track into the file. The rest must be passed through.
